Thirteen days is enough time to cover Tokyo, Kyoto, and Osaka properly without the rushed, one-night-per-stop feeling that shorter trips fall into. Here's a workable structure to build from.
Days 1–5: Tokyo
Give Tokyo the largest single block, since it rewards depth over a quick pass-through. Spend the first day or two adjusting to jet lag with lighter activity — a neighbourhood walk through Shibuya or Shinjuku, a visit to a nearby shrine like Meiji Jingu, and an early night. Use the middle days for the areas that need real time: Asakusa and Senso-ji in the morning before crowds build, the teamLab digital art spaces if that appeals, Akihabara for electronics and pop culture, and at least one full day exploring a single neighbourhood slowly rather than jumping between five. Save one day as a buffer or day trip — Nikko or Kamakura are both reachable within a couple of hours by train.
Day 6: Transfer to Kyoto

Take a morning shinkansen from Tokyo to Kyoto — journey time is roughly two and a quarter hours on the fastest services — which leaves the afternoon free to explore once you've checked in. A gentle first Kyoto afternoon around Gion or the Kamo River is a good way to ease into the city's slower pace after Tokyo's intensity.
Days 7–9: Kyoto
Kyoto rewards early starts more than any other stop on this route, since its most famous sites — Fushimi Inari, Arashiyama's bamboo grove, Kinkaku-ji — draw large crowds by mid-morning. Structure at least one day around arriving at your top pick before 8am. Balance the famous sites with quieter alternatives: eastern Kyoto's Higashiyama district, a lesser-visited temple, or simply time spent in a traditional neighbourhood without a specific destination. A day trip to Nara, about 45 minutes away, fits well here for its temples and famously forward deer.
Days 10–12: Osaka

Osaka is a short train ride from Kyoto — well under an hour depending on the line — making it a natural next stop, and its food-first culture is a deliberate change of pace from Kyoto's temples. Dotonbori's street food and neon at night is the obvious highlight, but Osaka Castle, the Umeda Sky Building's observation deck, and the Kuromon Ichiba market are all worth a half-day each. If time and interest allow, Universal Studios Japan or a day trip to Himeji Castle — about an hour away and among the best-preserved original castles in the country — both work well from an Osaka base.
Day 13: Departure or Buffer
Build the final day as a buffer rather than scheduling it tightly. Flights out of Kansai International Airport from Osaka are straightforward, but a buffer day absorbs any delays earlier in the trip and gives you room for last-minute shopping or a final meal without the stress of a fixed departure looming over it.
Making the Route Work Logistically
Since this route is essentially the Tokyo–Kyoto–Osaka "golden route" without backtracking, individual shinkansen tickets are often cheaper than a Japan Rail Pass for this specific path — add up the point-to-point fares before buying a pass to be sure. An IC card such as Suica or Pasmo covers all local transit, buses, and convenience store purchases throughout, and is worth setting up on day one regardless of your long-distance ticket choice.
